This is affecting me as well, though perhaps in a different way.

I have a front planet that's separated from the backbone, and there are two ways for my ships to fly from my manufacturing bases to there: go through the hostile planet filled with baddies, or through my nice safe world. They are making the dumber choice. Along the way, they have to go through a hostile neutered planet, so I can see how their pathing would break, and perhaps you don't want to making the pathing logic that elaborate.

I am attaching my save if it is of interest.

edit: I was wrong, they actually are moving stupidly. On the save I uploaded, order ships that are on Arix to go to Illat, and they go through hostile Gailini instead of the friendly path through Ulyssis. Same if ordered from the homeworld. It's like having to go through the neutered planet breaks the pathing logic.
